I am using epsxe 1.7, and my controller is a PS2 Dualshock connected to a USB converter.

The sticks worked fine in the windows gamepad screen when I calibrated the joysticks, and it read them fine when I mapped the buttons. I have it mapped as such:

When I get into a game (Megaman Legends 2) and hit the F5 key, it turns on the red light on my controller and... it disables my dpad and now my left stick functions as the dpad and the right stick does nothing.

I searched through the forum looking for some advice and read the sticky but didn't see anything that helped my problem.

Does Megaman Legends 2 support right stick? Real PS-controllers may behave differently than PC-controllers, so it might be normal it goes like that way. Check the game manual once more and give more details if necessary.
 
map all your keys, analog sticks included, to your keyboard (or another gamepad if you have one) and see if it behaves differently.

You move the camera with the right stick.

map all your keys, analog sticks included, to your keyboard (or another gamepad if you have one) and see if it behaves differently.
It won't let me remap the analog sticks to the keyboard.
 
I tried to reproduce your problem with ePSXe 1.7.0, PS2-controller and König USB-converter, but I had no issues. On my setup, red light didn't turn automatically after pressing F5. In Quake II, I neede to switch analog-mode on.

Have you tried enabling analog mode from Megaman Legends 2 first and then pressing F5?
 
do you have any other games you could test to find out if this is tied specficially to what you are trying to play?
