How does an emulator typically handle a zip file? Does it extract the ROM from the zip file, load it/them and then delete the temporarily unzipped files? Or does it directly load the ROM from the files inside the archive?

Opens the .zip file and reads the rom file(s) into memory, then deallocates the aquired pointers and closes the .zip file when done.
