I had ePSXe on a seperate HD (D) to my OS (C), but after I formatted my C drive and reinstalled windows I had to reconfigure ePSXe. Why did this happen? Does it save the config on C drive or something?

There is a config folder inside the ePSXe directory, but the only file inside it is called "eraseme".

ePSXe by default stores it's settings in windows registery, so a format will erease it.
The config folder stores game specific configuration but you gotta save it manually per game.
