.sub files are for subtitles, yes, but in the context of emulation and ISO files it's a subchannel file. basically, they are useless, except to get around some games' copy protection (like FF9 PAL for example). if you are NTSC you dont have to worry about it.
as for your FMVs, go to config-->sound and check the first 3 boxes.
