Sounds like a slow graphics card if the game runs faster when the full set of instructions are not being passed to the card (I.E. you alt-tab to another window which obscures the display or minimizes the GPU window) or a weird compatibility setting which isn't necessary (such as ones that speed up framebuffer access on some cards or aren't specifically to get a certain game to run). Also I would generally suggest using the Escape key to pause emulation when you need to work with another program, then select run->continue when you want to continue right where you left off. This may cause temporary sound problems when you continue and minor graphics garble when you first move in a 2d/3d mixed game, but it will allow your other programs to run more smoothly as resources are not consumed by the emulation.
