The thing about an ISO is that the game gets accessed faster from the HD which can reduce choppiness of sound of Mdecs and just make the game play faster. However they can take up 700+ Mb.
If you have a PAL(euro) version of FF9 then you'll need to patch the game before its playable in a emu. The best way to patch is to apply the patch to an ISO, however you can use Pete's CD plugin 1.6 to apply the patch directly to the CD while you're playing it.
So I would make an ISO, but its probably not absolutely necesary. You may get choppy gameplay without it though.
