I'm trying to play Final Fantasy Tactics from the CD, and I've experimented with the configuration but it's always choppy and slow. I'm not really sure what to do.

Would making an ISO from the CD make the game run faster/more smoothly? If so how do I do that?

What else could I try?

What CD plugin are you using? Most of the times choppyness is because of the drive, but limiting read speed can help sometimes.
I'm using Pete's OpenGL 2.6.

What can I try to make it run smoother?

I made an ISO and it didn't help much, but then I tried a few other things... I set the things called Y and X resolution to "Low" whatever that means, and turned on frame skipping... and now it runs better, even a little bit fast, I think. But it doesn't look as good.

How can I find something in between?

Post your pc specs and your current configs, will help to fine tune them ;) .
