Make sure the focus is on the emulator, then try Alt+F then double Esc ¬¬
It works in XFCE4

Edit:
BTW, the correct way to close the emulator is to pause before closing it, otherwise the settings will not be saved and the same behavior will be repeated over and over again.

Now I can see the issue, it very tricky. The attraction property of the windows and borders, menu bars reserved space, the changes of the internal resolution of the game itself, etc. Can backwards the fullscreen exclusive mode to fullscreen windowed mode.
When this happens, it's necessary to reposition the emulator window without interacting with the borders of other windows/bars, in the worst case reconfigure to windowed mode in order to reconfigure fullscreen mode correctly. It's a pain in the ass.

The reason I can't reproduce the issue at first is because of my quirky setup ...borderless.

P.S: Make sure to have "Stretch with GDI" checked in the View > Video Output...

Edit:
P.S. 2: A quick fix could be forced prevention from stealing focus...

Borderless is a option in SOME applications, not all. "My borderless" is not a true borderless, is "bar-less" / "panel-less". Even with that, the fullscreen exclusive mode (always in focus) can backwards to fullscreen windowed mode (fake fullscreen, focus isn't guaranteed) by attraction ("window magnetic interaction") with screen borders, XFCE call it "smart placement". Like I said before, it's a pain in the ass.

A workaround is disabling "Allow the window manager to control the windows". But it has many more demerits.
