Since you've tried ESC, File-->Change Disc and it hasn't worked for you, and you're wondering if you're doing something wrong, I'm going to conclude that this is the first time you've tried to swap disks in emulation.
It requires a precise sequence of events, perhaps you've accidentally got them out of order?
BTW, I've added both Lunar games to my buy list, so if the above doesn't help, when I get the game I'll post here and you can send me the memcard file and I'll see if I can reproduce and fix your problem.

- Hit ESC in the game. You should see the ePSXe GUI.
- Eject disk 1 from your CD-ROM drive and insert disk 2
- Hold down SHIFT on your keyboard while disk 2 is sliding in and hold it until the disk finishes spinning up. This is not strictly necessary, but I like to do it because it prevents Windows from doing autoplay on your Playstation CD and bringing up a Windows Explorer window or trying to play the disk as a CD, etc.
- In the ePSXe GUI do File -> Change Disc -> CDROM
- Click OK on the dialog box that pops up
