I'm looking to try out these next generation emulators and would like to know which emulator is more advanced ATM, PCSX2 or Dolphin? By advanced I mean compatibility and overall accuracy of emulation. I'm not too worried about speed since I'm on a core i7 with a geforce gtx 280

PCSX2 has more compatibility and has more accuracy of emulation.

What difference does it really make..since they are emulators for two different systems? Try and enjoy them both

Of course it makes a difference. What is the point of playing a game that is barely emulated with errors everywhere?

Well...wanting to play a game available for both platforms then yeah, there is a difference. If you pick a game and it's only available on GC/Wii (or Vice Versa) then comparing the two emulators is moot. Like I said...Enjoy them both.
