I know a few of you don't know how to make this work, or are wondering if it is even possible. So I will try to make a short, easy to follow guide for your benefit.
I am using a wireless xbox360 controller along with the licensed microsoft wireless receiver. This will probably work the same way with the wired controllers.
Steps
1) First you are going to need to replace the crappy microsoft driver with the following Japanese driver.

a) Go to the link and download the (English) version for whatever Operating System you are using and just unzip it to your desktop.
b) Go to start -> control panel -> system -> hardware(tab) -> device manager
c) Once in here scroll down to the Microsoft Accessories USB device (or I would guess the controller?) then right click and hit update driver.
d) "Install from a list or specified location" (next) -> "Search for the best driver in these locations" -> "Include this in location in the search" now browse and choose the folder on your desktop (next)
e) Allow it to finish finding the file and agree to update the driver to that driver.
2) Now that that is completed you will need to go back to your desktop, we will now be configuring the driver.
a) Open the folder and double click on the "x360wcsai" app. You will now see the icon in your toolbar.
b) Right click on that icon and go to properties.
c) Make sure all the buttons are set up correctly and be sure to test the force feedback on the first page!
3) Now we have to configure ePSXe to get it completely working!
a) Now open ePSXe, then go to config -> game pad -> port 1 -> pad 1
b) Make sure you are using the following settings...
[SCPH-1200] Dualshock (F5)
Rumble
Type - DX Joy1
Big Motor - Constant
Small Motor - Sine
Once you have that all set up make sure all the buttons are correct as well inside the ePSXe config and you are ready to go!
