I still see 99% cpu usage in the GSdx window.
Most of the time (not always) this means the card is too slow :p
And what this means if I get 15% CPU usage on the GSdx windows and the FPS is 45 or 50-60% and 20-25fps

Slow CPU or?

Most likely, yes, but it's still possible it could be the video card. Make sure you try with the native resolution and/or no anti-aliasing to test. If the rates don't improve, it's the CPU, and given that you have a Pentium 4 though, I'd almost guarantee it's the CPU.
And if I get same speed and CPU usage in both ways(Native - TF or 1600x1200 + TF)on some games(FFX)?

Well depending on the game(NIS games works realy good with full speed almost all of the time).And low speed doesn't really bothers me(I've played KH1 on 0.9.2 at max speed 20fps and clear 5 worlds(6 hours of game time not real time at 20fps)

A Pentium 4 won't get full speed in Final Fantasy X. I'm sure that's your problem. I tried that same game on a similar, but more powerful in regards to the GPU, system, and it was ~15FPS-20FPS average (this was a while back on an older version). Peak was slightly higher, and sometimes it dropped lower.
I'm not talking about FFX and full speed(actually FF12 is the only PS2 FF game that I like)...I just give it as an example game that doesn't change the speed with 1600x1200 + TF or without it.

On games like Ar Tonelico series,Atelier Iris series or Disgaeа I get full speed almost all of the time.There are also some 3D games that are working good.
