I installed xbox360 emulator on my pc and connected 2 controllers. The emulator detects both controllers, but the second controller can't be activated in-game. Instead, the first controller seems to be linked to both player 1 and player 2 input.
Mapping the controllers to 1 and 2 respectively doesn't seem to work either.
How do I fix this?

I had the same problem and chanced upon a solution by random try and error.

If you click on the last tab, you should be able to see the XYZ axis movement. For each controller, test your buttons to see which is the actual controller. After you have identified which is the one that is not controllable by the actual controller, go to Advanced tab and deselect Pass Through. Both controllers should work independently now.
