I dumped my PS2 bios a long time ago, and it has the following file extensions:

1. inf
2. MEC
3. NVM
4. rom0
5. nvm[lowercase]
6. diff
7. rom1

Now my question is, why does PCSX2 still claim rom0 and rom 1 are missing, when they're clearly in the folder? Do they need to be named a specific name?

I say, if it works why complain, right?
Are you having any problems like emulator not running? If so then something may be wrong with those files and you may have to re-dump your bios.
