I am not able to press any buttons at the title screen, although I am able to skip the opening. I'm using a logitech cordless gamepad, but I also have a PS3 controller, if that helps.

try pressing F5. if that doesnt work then test it with a different input device.

Doesn't work. I can press F5 and use my analogs in any other game on EPSXE, though.
Edit: By different input device, do you mean Dual Analog, Dual Shock, etc? Cause that didn't work either.

That's what I was already doing before, it doesn't work.

Before you ask, yes, I have the analog well configured. It works with every other game but Ape Escape.

How is my controller at fault when the analog works perfectly on other emulated EPSXE games? Is it because it's not an original dualshock controller?

god only knows. somethings not right for you and the emulator works fine for Ape escape (EU).

i mean try using something like your keyboard for your input device rather than one of your controllers and see if it works correctly.

I was using the European version (The CD itself, not a .bin/.cue), and it didn't work. I tried downloading the US version and it works now. There are some sound issues but I'm sure I can fix those with a bit of experimenting with plugins. Thanks a lot, both of you.

It's probably a copy protection issue then.
