ePSXe 1.6.0 is having some issue with both games. Use ePSXe 1.7.0 instead, you can get it from ePSXe's website, Welcome to the official ePSXe website

Chrono Cross:

If you choose to use 1.6.0, use the "-noauto" command line
for correct configurations , check Kane's domain
if you'd like, you may sift through this thread and see other users' opinions. use that thread at your own risk.

FF9:

If you have a PAL version, you'll need a PPF patch.
For a good OGL config, check out Kane's domain, for OGL2, check out hushypushy's guide.

If you have any other troubles, check the troubleshooting FAQ and if that doesn't help, make a new thread.
